1. Vegapunk Works for the Government Out of Compulsion
The first reason is because Vegapunk works for the Government out of necessity. For those of you who have forgotten, Vegapunk and Judge used to be in the same group. When they were doing Lineage Factor research.
The navy arrived, Judge was successful, while Vegapunk was captured and forced to work. Seeing this situation, it is only natural that the World Government would think that Vegapunk would rebel one day. Now to anticipate this, Gorosei ordered CP-0 to finish off Vegapunk first.
